The JR Pass is not always the cheapest option. Here is when it beats individual shinkansen tickets and when single tickets are smarter.
A 7 day ordinary pass costs 50,000 yen. A Tokyo to Kyoto round trip alone is around 27,600 yen, so a single return between Tokyo and Kyoto does not pay back the pass on its own. The pass starts to win once you add a second long leg, for example continuing on to Hiroshima or Hakata, or doing several day trips from your base.
