A 7 days JR Pass is the same cost as individual tickets Tokyo > Kyoto > Tokyo. So by getting a Japan Rail Pass, the rest of your trips are basically “free”. But individual tickets can be bought at your JR disk or Shinkansen ticket machines across the JR stations.
Your Japan Rail Pass is valid on JR’s lines in Tokyo, but not the one run as “Metro”, it’s not owned by JR. JR’s lines dow however make up most major parts of the city and takes you to popular areas for free with a JR Pass, such as: Ueno, Tokyo Station, Akihabara, Shinjuku, Shibuya and much more. The most used and popular loop line is JR Yamanote Line. There is also JR Chuo Line, JR Keihin-Tohoku Line, Saikyo, Shonan-Shinjuku, and Sobu lines run by JR in and around the city.
