Hi the Johnsson Family,
To get from Tokyo Narita Airport to Kyoto Station we recommend the narita Express train to Shinagawa Station, where you take the Hikari Shinkansen train to Kyoto Station. The entire route is included in your Japan Rail Pass and only include 1 change of train in Shinagawa from the Narita Express train to Hikari Shinkansen Train.
